The hook
The far southwest end of Japan — closer to Taiwan than to Okinawa's main island, and 2,000 km from Tokyo — where the country turns subtropical, the reefs are healthy, and the local languages are not Japanese.
01Why it's worth it
The Yaeyamas break almost every assumption a Japan itinerary is built on. Ishigaki is the hub, with an airport and a town, and from its ferry terminal everything else is under an hour by boat.
Taketomi is a single village of coral-walled lanes, red-tiled roofs and sand streets raked each morning, with water-buffalo carts and a ban on the architecture changing — small enough to cycle around in an afternoon and one of the most intact traditional settlements in Japan. Iriomote is the opposite: ninety percent jungle and mangrove, with a river system you take a boat up, waterfalls at the end of muddy walks, and the Iriomote cat, a wildcat found nowhere else and down to perhaps a hundred animals. Hateruma is Japan's southernmost inhabited island. Yonaguni, the westernmost, sits 110 km from Taiwan and is known for winter hammerhead aggregations and a controversial underwater rock formation that some argue is man-made.
The culture is Ryukyuan rather than Japanese — distinct languages (Yaeyama and Yonaguni are separate tongues, both endangered), distinct music, distinct food. As one long-time visitor put it, the cooking is "a mix of traditional Japanese and southeast Asian given the proximity to Taiwan, but they have their own unique dishes too."
02How to experience it
Fly into Ishigaki and give it a week minimum. Base there and day-trip to Taketomi and Kabira Bay, then commit two or three nights to Iriomote rather than day-tripping it. Yonaguni is a separate flight or a rough ferry and is for divers. Book accommodation ahead in season — the islands are small and beds are finite.
The honest note
It is a long way and it is not cheap. Three hours' flight from Tokyo, and domestic airfares to Ishigaki are not the bargain that Japanese rail passes are. This is a destination in its own right, not an add-on to a Honshu trip.
Typhoons. Mid-summer through early autumn, and a direct hit strands you — ferries stop first and flights follow.
This is a seismically active corner. A visitor staying on Taketomi during the April 2024 Taiwan earthquake wrote up the tsunami-warning experience in detail; usefully, the emergency alert system worked on both a pocket wifi and a data-only eSIM. Know your accommodation's evacuation route, which the islands take seriously.
Iriomote's wildlife protections are real — reduced speed limits for the cats, restricted visitor numbers on some routes. Treat them as the reason the place is still worth visiting.
From the locals
The most useful account comes from someone comparing Japan's islands directly, having just done several: "Just spent a week in the Yaeyama Islands and three full days in Yakushima. For the Yaeyama Islands, I spent five days on Ishigaki and 2 on Yonaguni. Also did a day trip to Iriomote. These islands were incredibly beautiful and I honestly wish I had a couple more days there. If you are a serious scuba diver, I'd highly highly recommend Yonaguni. The reefs were healthy, hammerhead sharks were there."
The strongest signal is repeat behaviour. In a thread about places people had no interest in until they went, one traveller described the Yaeyamas as exactly that conversion — and then gave the evidence: "I've been to the Yaeyama Islands twice in the last three years and will be heading back this coming September. Mikyakojima is also gorgeous. I have never seen water that shade of blue before."
Twice in three years, with a third trip booked, is a stronger endorsement than any adjective.
